I'm having the same problem with 2.1.1 (17 December 2012 version) and SMF 1.1.18 - the settings are not being saved in the member record in the database by Profile-Ignore.template.php.
In addition, if I manually enter values in ignoreBoards in the member record in the database they display correctly but get deleted if I try and update them using the template.
A fix or workaround would be nice ...

Woo Hoo - I solved this issue!!
The problem was in the Themes/default/Profile-Ignore.template.php file and was caused by references to 'ignore_brd' that should be 'ignoreBoards' (I found five in all). After making this change everything is working perfectly (ie, the profile changes are now being saved)!!
I've attached a fixed copy of Profile-Ignore.template.php.
