including .htaccess?
Can I uncheck both "Treat files without extension as ASCII file" and "Treat dotfiles as ASCII file"
and then upload everything as binary?

Yes.
Both for upload and download...everything binary.

Most of the time binary is quite safe to use on everything, although I do not know if htaccess and other text only files like robots.txt would ever have any real benefit from being treated as binary... The most important thing is to make sure that Filezilla uses binary as default for files without extension, and for files with extensions it doesn't recognise, as this would make sure your image attachments are treated as binary like they should be.
