Retaining hooks while rearranging buttons?

I've got two specifics: the gallery button which has the "unseen" area that comes up when there are new photos, along with a number next to the "media" text when new photos are uploaded...and the number next to messages. I want to get these guys moved around with the rest of my menu (which I can do more or less), but I lose the hooks when I do it...so how do I keep them?

Well, neither of those things are managed by hooks, they're handled separately. Sounds to me like the menu editor mod is buggy, frankly.

Menu Editor Lite is not buggy. But it does not take into account hooks or direct edits to Subs.php as it completely replaces the menu, which is clearly stated in the description, and readme.
It also does not take into non-default SMF button permissions. Which will be possible in pro, obviously.

I'm not using the menu editor mod, I'm just asking how to rearrange the buttons using subs.php. I want to move the messages button under profile in a dropdown, but keep the thing that tells me when there's a new messages (the (1) thing)...and no I don't want the popup on new messages.
Anyone know what controls what makes that show up?
