Everybody have the same problem. Tho MODs is created only to run in Default Core Theme.
I already ask to Big SMF guys and the aswer was to wait the SMF 2.0, who will auto install all mods in every theme. Today you can solve this copying the source code in all themes you have.
In all themes folder have the file "BoardIndex.template.php". i've to edit it manually. Have fun.. ;)

i wouldn't recommend copying template files between themes -- especially if the author specially wrote the theme and changed the templates -- this could effectively 'break' your theme or drastically change it.

Mods only install to the default theme because it is the only theme that 100% always has to be there, and if you notice, most themes rely on the files within it (if a file doesn't exist in a theme, it uses the default).  This isn't actually SMF's doing, but the mod package's.  If you look at a mod's xml file, it is only told to change the default (and sometimes classic and babylon) themes.  This is because a mod author cannot possibly know which themes any given user might have installed.

In SMF 2.0, SMF will *attempt* to install mods on all themes... i say *attempt* because not all themes consist of the same elements.

If you upload the mod to this link, and select 'theme changes', you can see which files to edit in your theme and what to find and where to put it.  Keep in mind, the mod is already installed to the default, so if you cant find a listed file in your custom theme, skip it, because that mod is already done on the file that its using.  Once you're through all the changes, things should work with custom themes.  The themes handle the output of a script, the sources handle the backend.  The functionality is there, its just not yet showing or in use.

Make sense?

Anyhow, here's the mod parser link:
