How do I install Mods into a custom theme?

Until today, I was installing various Mods and I thought that I was installing them into a custom theme that I created and adapted from the SMF Default Theme  - Core one.

I checked the folder for the SMF Default Theme - Core and it turns out that all the Mods had been installed in there instead of my custom theme which is called "AsiaNami".

Is there any way I can set it up that I can install Mods into themes other than the SMF Default Theme - Core one?
