I got a question regarding upgrading my version 1.1.13 to 2.0 RC will it affect my mods for my main version??? Or would they still be able to work on the upgraded version since I installed them before upgrading?

No, you'll have to install new mods since the code in 2.0 is rather different to 1.1.x.
