database problem

I am currently moving to a new host. 
I have followed the instructions on here:

1.  copy all files from old host
2.  copy all files to new host
3.  downloaded database using phpmyadmin
4.  uploaded database to new server
5.  used repair settings to fix all links

forum works, except that half the topics are missing

after comparing old and new databases structures and contents, i found the following discrepancies

old smf_log_topics 414569 records
new smf_log_topics 187364 records

there are 9 tables in total with discrepancies

Does anyone have any idea why i cannot get a full backup

phpmyadmin will timeout without error on some servers if database is large and server or connection is slow, you'll get an incomplete backup.  Did you empty logs before exporting the db?  Did you do several dumps and confirm that file sizes are the same?  Does your cpanel hava a db backup feature?
