Title: Cannot navigate site

If I install any themes other than the deafuly SMF, YABB THEME, Or Babylon, the only icon on  the top nav menu on every theme is My Messages. How can I fix this?

First make sure that the themes you install works whit SMF 2.0.
Most themes avaible only works whit 1.1.x

no i just downgraded back to the official release (1x)

A shame. Might be worth your while to ask the author to update their theme.
