I'm very new to the forum world, ....
What is the simplest way to backup the forum website messages, and structure on a whole in case of a crash etc ?
Would I just copy the whole folder structure over to my computer hard drive using my FTP program ? or is there another
way to do this ?

To backup the files, use FTP. To backup the database go to:
Admin >> Forum Maintenance
And then tick the box that says 'Save the table structure.' and hit download :)

I'm a bit confused.... you say to back up "files" use ftp.... when you say files, what do you mean ?
are you referring to the actual messages in each forum board ?
If I use ftp and just copy my main folder on the server called "forum" will it take the full structure
and also all posts ? ...

No, because your forum *content* (as opposed to the software to run it) is actually in the database, which needs to be backed up separately as described above.
SMF has files (Known as the SMF software) and a database. The SMF software runs and manages the database. If you post a new topic, the SMF software takes that message, processes it and then puts it into the database.
To make a full back-up, you'll need the SMF software, and the database. :)
