When I follow the link from the RSS feed to a message on the board and read it on the board that message stays marked unread.

can you replicate it on this site?
It is the message which remains unread, or is it the board which remains unread? If the last, then it is by design.
This has been considered a bug for ages; same applies if you're linked to a thread in another board.
Not sure it *is* a bug though. The logic is that it's saying that the list of topics is still unread.
I'd say that on the contrary, it wasn't considered a bug. It *was* by design.
However, I tend to think there must be a better way to deal with it. :D
Many have considered it a bug for ages even if the original developers don't.
I had a closer look. The problem I encountered is actually this:
There is 1 new post in a board. If I follow the link from outside (RSS/other board/etc) and read this post, the board still is marked as unread, despite not holding any unread messages any more.
Of course the same applies if I there are several unread messages on that board and I read them all by following outside links.
So basically the designer's intention is fine, but it should check if there actually are unread messages left in that board.
I agree this is not a bug.

The practical reality is that we can't change it without a complete rethink of how board status is tracked anyway.
