Easy enough really ;)
Grab a 2.0 RC4 large upgrade zip from the downloads page.
Save it to your desktop and unzip it.
Use all the files it contains to overwrite the files on your server via your ftp client.
Then run the upgrade by typing in your address bar
http://yoursitesname.com/upgrade.php
That's it basically, all you will lose are mods.
BACKUP YOUR DATABASE FIRST !!!

all mod CODE will be replaced when you upload the forum files.
There is no need to uninstall mods before a major upgrade, although you will have to reinstall mods after the upgrade.

Overwritting your files with the files from the RC 4 package should uninstall the mods automatically. I think that maybe your Ftp program dropped some files during the transfer. The message did not say what files the upgrader was not able to find?
Did you upload them using Filezilla, by any chance?

is that the actual url of your forum installation and is upgrade.php present in that location?
