My question is how come when you use some templates they dont show all the buttons on them like the forum or other mods you install at the top

That's because each theme carries specific theme-based code.

Mods generally are written to compensate for the default theme alone, and not many other themes. For other themes, you need to look in the index.template.php file of the theme, look under the template_buttons() function, and build the buttons for the mod yourself using the same general markup as the rest of the buttons (to keep compatibility as some themes don't use tables for the buttons).

In SMF 2.0 however, these buttons are not theme-specific.

You can find all edits a mod does from the manual install instructions on the mod's download page.
Just follow those instructions for any custom themes you might have ( and if a custom theme does not have a file mentioned, just skip that ) and you should be good to go :)
