I have the exact same issue. I'm running the convertor from a locally installed smf through xampp. Is this a setting somewhere?

Edit: Yep, my version of mysql is the same, but isn't that the latest?

Edit2: Found the problem, just go to convert.php and remove both places where "SQL_MAX_JOIN_SIZE'" appears, with a comment around "attempt to make big selects". Like on this post (http://www.simplemachines.org/community/index.php?topic=238557.msg3683492#msg3683492). But there are two places to remove, not just one.
