This looks like a bug.

My post here has 5 likes:

but I received only 2 alerts for them. Is that intended?

We have seen some delays and oddities with alerts here on this site specifically, that may be specific to our setup, and are being looked at.

There is some logic around marking alerts read automatically if you'd been back to the thread in the meantime.
