Mods are not working with Joomla templates

Hi,

I run Joomla 1.0.11 and SMF 1.1 RC3. Everything seems to work fine accept that certain modules don't work with theme's that work with Joomla. For example the "users online today" and "googlebot" mods don't work with the themes that work with Joomla (eg. Babylon theme.). Whilst the mods work fine with other themes, these tend to make my website take all new dimensions which make it look ugly. Any suggestions on how I can fix this.
