I'm not sure on Sendmail (I normally use Postfix), but Apache and PHP are fairly easy to get default config files for. Apache usually installs an http.conf.default that has the original configuration in it. PHP comes with a php.ini-dist and php.ini-recommended in the source code package.

Since you seem to have shell access to the server, you can probably check if the files are being modified at all. Those files with a ~ on the end are the original copies before the latest mod install. You can run the diff command between them and the current copy to see the changes. Don't try re-installing a mod, the changes might be there already, and it is possible no changes will be made then.

Using diff:
diff -u oldfile1~ newfile1

The - lines are lines deleted in the second file, and + are added. Remember that for theme changes, it is best to check in Themes/default for changed files.

One thing I did notice is that the file dates didn't seem to change as I was attemping to apply mods.  I'm not sure what the problem may be at this point, since everything was changed to 777, user and group is set as roor, I even logged in as root and still no dice.  I verified that mod_securty was turned off also.
