Theme editing with mods?

I know the feature from SMF 2.0 is package parser's ability to edit custom theme when installing a new mod. Is this affecting the theme that are not installed yet before a specific mod installed?

Or do I need to manually edit the theme that lately added?

I think you'd need to manually apply the changes or reinstall the mod

How do I reinstall the mods without losing my settings (if there are available?)

Normally uninstalling mods won't remove the settings that are stored in the database
