Aside from backing up the sql does it do any good to download the entire forum onto your harddrive?

If you have many mods installed and change things often then yes it can be advantageous to have a backup of the forum directory.

Do any of the mods write to or overwrite existing php files or can my update downloads just download new files?

All mods change php files and some change css files also.
