integrate smf in my website

I want integrate smf in my website but I don't know, how I had to do this.
The final version shoud be work so:

I have a layout table with a content cell.
In the navigation I have links like hxxp:domain.com/index.php?id=1. [nonactive]
When I klick on the link hxxp:domain.com/index.php?id=5 [nonactive] the smf will included in the content cell.
The problem on this is clearly, then when I click a link in the forum it doesn't open my page with the include.
Where can I change that?

that brings me to a question. My site uses many functions that are passed through the URL.  Is their
a good tutorial on how to integrate with these circumstances ?? And or a good site that could better explain to me how this works?
