403/404 error with 1.11 - 12 patch install - mod issues?

Am unable to install upgrade patch 1.1.11 to 1.1.12 from package manager due to a 403/404 error on index.php. CHMOD is set to 644 on the index.php and I have created a temp directory in Packages, CHMOD 777.

I'm ok updating manually but for the warning message in Admin that states:

If you have any problems applying it, you can use the version posted on the downloads page - although, any modifications you have installed will need to be uninstalled.

Is this true?

you can manually do the edits when you parse the update and you will not loose any modifications.

Thanks ... ok, I installed the downloaded patch through package manager and it doesn't actually look as though I lost any mods. All appear to be installed and working. At least so far
