Very Confused

I've got a very confusing problem which I have posted about before but now it's affecting 2 sites and I cant understand why this is happening.

I've got 3 different sites ALL on the exact same server.

Number 1 site I've installed SMF 1.1b3 and everything works fine

Number 2 site I've installed SMF 1.0.5 inside MKPortal and if I try to connect to the simple machines mod site in the package manager I get

Number 3 site I've installed SMF 1.1b3 and if I try to connect to the mod site in the PM I get

CGI Error
The specified CGI application misbehaved by not returning a complete set of HTTP headers.

Please can anybody give me an idea what's wrong I'm totally confused why on one site the package manager works and the other two it wont even though all 3 sites are on the same server
