Hi folks,

I've reinstalled my server, because I had several issues. For security reasons I left out ftp access (since the password is send clearly without encryption). The packagemanager forces me to let him apply the chmod via ftp, but I've chmoded all files to 0777

Is there anyway I can bypass this?

You should not worry about submitting your FTP information as it should not be seen by anybody but you.  You cannot bypass a CHMOD request.  Your only other option would be to CHMOD the modified files/folders manually.
