Is there a difference security wise if I keep my smf files in a directory or not.

Example:

location:       /var/www/html/index.php(and all other files)     vs    /var/www/html/forums/index.php(and all other files)

There should be no differences, what makes it vulnerable is the use of a weak password in the cpanel.

Well not just the cPanel password is important. ;)
Plus, its important to secure files and directories by using sane permissions (chmod)... That can even protect you for example if your admin password is leaked so that the files cannot be altered through the admin center. Sure that comes with a bit of inconvenience, but it helps a lot in terms of security. Very important measures to take.
