Test installation under the live installation - problems with pkg management

SMF Version: SMF 1.0.6
I have SMF 1.0.6 workin fine and is installed under public_html/. I had an idea that I could replicate that site under public_html/testsite/ and so be able to do some testing without affecting users simply by pointing my browser to mysite-url/testsite. This works fine with just some changes to Settings.php.

However, after upgrading the test site to 1.0.7 I proceeded to reinstall some mods. Problem is, when doing 'apply mod' the files that are listed as about to be updated are in the live site path. I'm wondering why the package manager is not using the test URL

Use repair_settings.php to fix the paths.
