Yes, that will continue to fail...

What you need to do is
* BACKUP
* Make sure that you are able to manually perform the modifications that SMF fails to do automatically
* Install the MOD with errors
* Perform the manual modifications

Must I do the theme edits for all the extra themes I've installed, too ?

You have to do it for every failed operation that Package Manager identifies... In your case it seems that it's only a problem in the theme files but if something fails in the Sources files, the procedure is the same

Of course, if you have themes that you don't use (eg, Core), don't waste your time with those
