Just a guess, but try uninstalling Post Anonymously In Topic.  It makes a lot of edits in a lot of files, including MessageIndex.php.

Yes, that's the one it was!  Thank you for the suggestion and help and patience.  It's too bad we can't use that, but at least it wasn't a more integral mod that was the problem.

You can try contacting the mod author, let him know there's a bug -

He has made a fix, I reinstalled it, and everything looks normal as far as I can tell.  Wonderful!
