update failed - forum is down until I get help

Well, the question is, where did you install it?
I'm not sure what to say at this point, because any option would do just fine, provided that it's the upgraded version, otherwise you may find your forum still working less than optimal.

What does repair_settings say about, for example, default theme directory? (please copy here both the value in the field and the "recommended" value).
To-do lists are for deferral. The more things you write down the later they're done... until you have 100s of lists of things you don't do.

In all Paths & URLs items, the listed ones are in the /smf folder where they have always been and the recommened path is in the /forum folder.

I am backing up the whole site ATM so will be able to compare the conents more acturately soon.  Both have had the updated packages uploaded but one might have got ther upgrade one and the other the update one.

Also, when I am in the admin section, every link and subsection I go to has the url pointing to the /smf folder

It gets more interesting.  I have renamed the forum folder to disable it and uploaded the repair tool to the smf folder.
this time all paths and directories and recommendation are equal and the forum admin section seems to all worked.  Looks like I could use either.

"Recommended" will always have the path that repair_settings itself is in, when run.

I have it all sorted and working.  The forum has to be in the smf folder, when I opened the site in dreamweaver I saw that the /forum folder had just a line of refresh code pointing to smf/index.php.  I think maybe the attempted package manager installs confused the issue and loaded files to probably the more common destination of the /forum folder.

Hmm, I don't see how package manager would have done that, unless the path was already set somewhere. Or rather dreamweaver did.
I advice you decide which folder you keep (as it seems you did), and download the files on your computer after all is done, and scan them with an up to date antivirus, as well as check them for the issues you experienced before. Just to be sure :).
