Just to confuse your further, CPanel's File Manager isn't what you'd call "Wonderful".

It'd make things so much easier, if you used an FTP client, such as Filezilla/Total Commander/FireFTP (Firefox extension) to upload files to your site.

Yes I thought so. FileZilla seems to be what most are partial to. I have an FTP Client Manager, just have not set up the 3rd Party yet.

Be aware that Filezilla can be a bit weird, with some files.

Some say that "Transfer type" has to be set to "Binary" whilst others seem to think it should be "ASCII".

Personally, I have it set to "Binary" and never had any problems.

Mind you, I'm addicted to Total Commander so I rarely use Filezilla.

I've never had any issues with FileZilla.

I did, a few times.

For reasons best known to Filezilla, it didn't upload image files, correctly.

That WAS a few versions back, though.
