Complete Newbie, just want to know if possible to embed the forum in my site?

I'm guessing it can, but don't know if so or how hard it is to embed the forum in my site instead of a new window...
and 2nd, again, a question I've seen 1000 times but I still don't get how to upgrade a them ,when it says from a file, the zipped file?
othewise how do I know where to put all the folders and files?
I don't have access to the folders in my ftp for some reason but I can see them in my ftp manager on my host site.
