Maintaining pages that are changed with update

I have some files that I changed for various reasons.  One, for example, has my advertisements on it.  When I do an update, what is the best way to go about having those changes made stay in effect?

Make a backup before you upgrade simply add a ~infront of the current working file. Then when you have upgraded simply add your changes back by comparing the old to the new one.
