Custom cookie

I want to add a few custom cookies to SMF. The code I have works on a simple php test page on the same server and I'm using php to read and write the stored cookies (not session cookies).

I have tried to add it to my custom theme's index.template.php but it doesn't like it (locks up the page). My custom theme is simply a clone of the standard theme shipping with v2.0.2

Where should I be looking to add this code in and are there any things I should be aware of with SMF's cookie handling?
