Okay they figured it out....SMF changed the permissions for something outside the public_html directory. They have no idea how.

Marking solved. I got him upgraded and set up properly. For future reference his theme urls were messed up and pointing to the wrong themes (as though someone had changed them individually instead of using settings). So I updated to the right theme urls and overwrote the theme the forum wanted to use with the default themes files and that allowed the javascript to run which was the issue.

So that's excellent!

yeah...   we've dsicovered that, whenever someone is having MAJOR issues with the upgrade process, it is usually due to SOMEHOW having their default theme screwed up.
