Removing Packages coding

i want to remove some of my mods and start over. Cause I noticed some are messed up. But i want to make sure this works before i do it.

Some of the mods i notice don't remove the coding all the way. So i was wondering if i replace the files that the packages add code to. Like just getting fresh files and replacing the old ones. Would it mess any thing up?

Overwrite every file with the large upgrade, that should help.

Would this also work if i upgraded to the 2.0 series then downgraded if i dont like it?
