Configuring Mods to work with Custom Themes

Hello everyone.

I have a question...I am running SMF, and I was wondering if there is a tutorial or guide anywhere to get my installed mods working with my custom SMF theme.

I think I saw such a thread a while ago on this site, but I cannot seem to find it 

Could anyone please help me? I would very much appreciate it!
