My custom things are not working anymore, like UserCP and Staff list.

Not enough information. Did you uninstall the mods? Did you update your forum? Did you replace templates/sources?

Your best bet would be to ask your "bud" what edits he made, because this is a default template with no mods on it.

Well, in order for your code to function properly, you'll be needing it to be within the <html>/<body> tags in your index.template.php file. The index.php file controls other items -- primarily the source and keys. There is no reason to edit this file with HTML code as it would parse incorrectly.
