Why are search words logged?  What happens if you clear this table?

Because you misunderstand the table name.

When you have a custom search  design, it has to have a storage of all the words in posts. This table identifies the words that can be searched and where they can be found.

Emptying it breaks custom search indexes.

Ok, so that is the search index.  On some forums it's quite large, would save some work exporting/importing db on balky server to delete it and create it again after move.

Yeah, you can actually delete any of the search indexes through the search settings, as long as they are not used, and after the move recreate one there too.
