The question may seem a bit strange... But I can't get my changes to take effect.

I have created a theme, based on default. I want to change the look of the emoji popup (when you write a reply). I copied jquery.sceditor.css to mytheme/css/ and made changes, but they don't appear, even with the "!important" tag. If I make the same changes in index.css, it works but obviously, only with "!important" (which I prefer to avoid and reserve for the responsive part). I also copied jquery.sceditor.smf.js in mytheme/scripts/ hoping it would change the call, but nothing better.

Why the mytheme/css/jquery.sceditor.css stylesheet doesn't work? What I make wrong ?

jquery.sceditor.css is only loaded from the default theme.
To change it for your custom theme you need to load/use jquery.sceditor.theme.css as @shades link.
