Creating and understanding themes.

style.css
index.template.php

I have a theme design with the HTML code for he design however, how do i get it to work in SMF?

It all depends on how much you will be changing things. Most of the work will probably be with index.template.php and the header and footer sections. Take a copy of the file from the default theme and edit it to match the code you wish to use.
